Yeah, they tend to be different fandoms altogether, with their own distinctions.
Weres tend to concentrate on shapeshifting, like werecreatures tend to do, yet furry characters are usually their shaggy selves 24/7. Weres wrap themselves up specifically in the folklore of werecreatures, and some believe they can physically or mentally shift into an animal form. From what I've seen, a lot of weres tend to take it very seriously.
Furs, on the other paw, tend to be a bit less serious. Some are just a fan or consumer and have no particular animal of favor. Well... you know what the furry fandom's like. It has a wide range of people in it.
We furs tend to meet at gatherings, conventions, and so on. Weres call their meets "howls" and I don't think they have anywhere near the same sort of turnout as furry cons do. They're rather small in comparison, I'm sure. Were meets tend to be done in natural areas, so I understand, whereas furs are usually quite domesticated in comparison.
I suppose weres are just more specific than furs, but yeah... it is a seperate fandom in many ways, with it's own set of social norms and whatnot. I've noticed that some weres have a fair bit of resentment for the furry fandom, too. I suppose you could thank the silly stuff and yiff aspects of furry for that.
